Mr. Conductor and The Harbor Master in Fetch! With Ruff Ruffman is a crossover series starring Shining Time Station's Mr. Conductors 1, 2 and 3 (all played by George Carlin, Alec Baldwin and Michael Brandon) and Theodore Tugboat's Harbor Master (played by Denny Doherty), who along with Doki and his friends, will join Ruff Ruffman for a crossover full of daring challenges. Over Thomas Stories from Seasons 1-7 are to be allowed for the first three seasons, while some Theodore Tugboat segments will be for the fourth and fifth seasons.

Episode 1: 3-2-1 Blast Off!

  • We open this episode with The Conductors, the Habor Master, and Team Doki guiding a whole crew of Cartoon All-Stars to Studio G. They meet Ruff Ruffman, who tells them that the show is on the air. He then sends Ash, Mary and Brock to the museum of science to meet up with Buzz Lightyear, Lloyd Nebulon and their friends. Along the way, Team Rocket and The Greaser Dogs plan on borrowing the rocket. Thomas Gets Tricked and Percy and The Signal are told by Mr. Conductor 1.

Episode 2: Good Dancing and Bad Teeth

  • Ruff is in serious tooth pain, because he's got halitosis. So he decides to seek challenges by sending Yami Yugi Moto, Randy Cunningham and Jaden Yuki to the dance room and meet up with Vicky Nakagawa, Annie Roberts, and Zoey Hanson. Meanwhile, Mel, Brittney and Meilin meet up with Dr. Anna and Dr. Proctor, and agree to get the toothaches away from the poor people. Bill, Ben and Fergus and Fergus Breaks The Rules are told by Mr. Conductor 3.

Episode 3: How To Get Out Your Inner Hip Hop

  • Ruff is surprised to see that there is no food for him to eat. He secretly decides to send Miranda and Charleigh to the dance center, where special guest star Soulja Boy Tell Em helps them perform Turn My Swag On. Meanwhile, Dexter and Eddy are sent to the zoo to feed the hungry animals, but Eddy's fear of Alligators has come to him since his nightmare sequence in the alternate version of Dawn of The Eds (where he misses Edd and goes into a pit). Edward Helps Out and Edward, Trevor and The Really Useful Party are told by Mr. Conductor 1.

Episode 4: Cats? I Thought You Said Kites!

  • Cats or Kites? That's the secret answer to Ruff's ideas. He decides to send Kari, Sora, and Maureen to the pet show to meet up with The cast of The Real Adventures of Jonny Quest. Kari then enters Gatomon in a pet show, within their trials. Meanwhile, Dipper, Soos and Robbie arrive at a workshop and Dipper immediately falls for Rebecca Melton, who is seen with her witch friends. Accepting the deal, he sets to work with Soos and Robbie while they build a kite. Thomas Saves The Day and Down The Mine are told by Mr. Conductor 1.

Episode 5: Ye Olde Colonial Episode

  • Flatten my bones! The power is gone away, and only Ruff would send the Cartoon All-Stars back to 1627. When the gang find themselves in the past, they meet Marty McFly and Emmett "Doc" Brown. They both explain that every video game and cell phone will be abandoned when they go on the trail as Colonists. But The Glooms have secrets for a surprise. Double Trouble and Double Teething Troubles are told by Mr. Conductors 1 and 2.

Episode 6: Saturday Night With A Slight Fever

  • Following an accident involving a device falling into the soup, Ruff must make things right. When the Cartoon All-Stars arrive at the Plaza, they meet brown haired Brooklyn girl Felicia McCoy, Blond haired southern belle Helen Mae Bridges, orange haired Scotsman Marcus MacDougal, and black haired French mime girl Sarah LaFont. Fifi is delighted to see her friend Sarah, and later Rebecca Norman and The Hex Girls arrive to visit Ash. As a result, they all perform the theme to JONAS entitled Live To Party, in front of the crowd. Middle Engine and A Bad Day For Harold are told by Mr. Conductor 2.

Episode 7: To Bee Or Not To Bee

  • Ruff has just finished his Fetch promotion called Busy As A Bee, but he suddenly discovers that, due to a broken zipper, he can't remove his bee costume. So Kaiba and Gong go to the beach to see The Riverdale Teens. Agreeing with this challenge, they go on a surfing montage. Meanwhile, Mitchie and Amethyst arrive at the backyard and are greeted by Maggie and the Pesky Family. After working as beekeepers to deal with the hives that have bees inside (much to Misty, Mel, Lily, and Panini's disgust), they dress themselves up as bees and, in time lapse, they build a honey comb, followed by the filling with Nectar and Pollen. Gordon Takes A Dip and James Goes Buzz Buzz are told by Mr. Conductor 1.

Episode 8: B.L.T. For Breakfast

  • Ruff needs a perfect recipe to do. So Jade, Buena Girl and Daemona are sent to go to the Ice Cream factory and work with The Charger Force. Meanwhile, Howard, Penn and Milo Murphy go to a restaurant to meet up with Remy The Rat. Milo hopes to make breakfast for Sara, Bridgette and Martin Murphy. But watch out for Dizzy and Slam, because they like to cause trouble. The Runaway and Wrong Road are told by Mr. Conductor 1.

Episode 9: The Mystery of the Missing Thing in the Haunted Castle

  • Ruff is shocked to hear that his great grandfather Ruffael Ruffmanowitz (in his full appearance) has lost the invention. So the Cartoon All-Stars go to Hammond Castle to meet up with the cast of Goober and The Ghost Chasers. Brock and Bonnie instantly fall for Tina and Laurie, much to Zuzu and Clemont's embarrassments. Ash, Mary, Emily, April, Scooby, Shaggy, Piglet, Brad, Courage and Finn then go on a quest to find the lost invention, but then, a trio of monsters composed of Jaguaro (a half-tiger/half-ape monster), The Cheetarah (a half-cheetah/half-baboon monster) and the Leopardon (a half-leopard/half-mandrill monster) appear and roar at the friends, causing all ten to scream so loudly that the echoes are heard all over Hammond Castle, much to the attention of the rest of the gang. When Ted tells everyone to stay on their guards and don't move a muscle, the screams are heard again, and Ash, Mary and their cowardly friends come running towards them, with the Jaguaro, Cheetarah and Leopardon behind them. As they all run away in terror, we hear Bump In The Night from All-Stars in the background. After the song ends, the gang arrive at a dead end, but luckily, Scooby's long lost nephew, Scrappy-Doo, arrives to the rescue. Brittney, Sabrina and Chantelle unmask The Jaguaro and his two minions, revealing none other than Braggo, Chico and Blurt, a trio of Poachers. Lieutenants Felina Feral and Jerald Rogers, their two children 11-year-old Erin and 15-year-old Jerald, and their commanders Ulysses Feral and Dora Rogers arrive and arrest the Poacher Brothers for contempt. This is the first episode where Goober is voiced by Frank Welker, Ted by Adam McArthur, Tina by Olivia Olson, Gillie by Robert Tinkler, Danny by Scott Menville, Laurie by Stephanie Morgenstern (in the same tone as Josie McCoy), Chris by Lainie Frasier and Tracy by Tress MacNeille (who is also behind Babs Bunny and Dot Warner). Also, Haunted Henry and Duncan Gets Spooked are told by Mr. Conductor 2.

Episode 10: This Old Lemonade Stand

  • Ruff needs lemonade for money. So the Cartoon All-Stars go to the streets and discover a lemonade stand. The Biker Mice show up and Clover, Sam and Alex are in heaven with them. The job begins as everyone serves lemonades to all the customers. James In A Mess and Percy's Predicament are told by Mr. Conductor 1.

Episode 11: It's Raining Cats and Dogs

  • Ruff could hardly hear the thunderstorm and decides to prove it. So Clarissa and Madeline go to the news studio, where Julie Kane is with Ann Gora, who both agree to help out. Meanwhile, Zak and Rex meet up with The Amazing Spies, who make them a job to paint a mural for the pizzeria. Zak and Rex agree and, in a time lapse sequence (with the William Tell Overture in the background), they start to use paint supplies to complete the mural. Thomas and Bertie's Great Race and Henry and The Elephant are told by Mr. Conductor 1.

Episode 12: That Doesn't Float My Boat

  • A flood has filled in Ruff's home. So the Cartoon All-Stars arrive at the garage and meet The Planeteers. Brock and Bonnie are thrilled to see Linka and Gi, much to Zuzu and Clemont's humiliation. The time lapse sequence then shows Mitchie, Amethyst and their long-stocking friends building a boat made for Ash Ketchum. Delighted to see it built, he goes into a showdown against his main rival Gary Oak. Peter Sam and The Refreshment Lady and The Refreshment Lady's Stand are told by Mr. Conductors 1 and 3.

Episode 13: Send in the Clowns

  • Ruff Ruffman is ready to avenge the Great Spotinsky for cheating. So Kazane and Mindy go under the big top to meet up with Stella the Ringmaster. Meanwhile, Wander and Lord Hater learn to get along by meeting up with Beck Redford at the balloon launching contest. Rheneas and The Roller Coaster and The Runaway Elephant are told by Mr. Conductor 3.

Episode 14: Grandma Ruffman's Recipe for Success

  • Ruff's grandmother is here to visit him, and wants her grandson to make the best deal. So Susie, Riley, and Lu decide to go to a farm run by Lara Laramie to find the recipes. Meanwhile, Plucky, Kuzco, and Carl are assigned by Martin Mystery, Diana Lombard, and Java The Caveman to make jokes in front of the audience. Bulls Eyes and Fish are told by Mr. Conductor 1.

  • After a driving accident involving in falling towards a tank, Ruff has an idea to do. So Betty, Lorry and Master Jodie are sent to the racecourse to meet up with the cast of Speed Buggy, and also Lorry and Jodie are raced against The Santiago Twins. Meanwhile, at the New England Aquarium, Yuma, Bronk and Reginald are assigned by The cast of Mighty Morphin Power Rangers to do Sea Lion training. Twin Trouble and Buffer Bother are told by Mr. Conductor 2.

Meanwhile, Ace Ventura drops by to visit Malinda, Kendall and Pacifica and they learn about wildlife. The Old Bridge and The Grand Opening are told by Mr. Conductor 3.

Episode 20: The Dogcathalon Finale

  • The Season 1 finale finds Ruff ready for the grand prize. The Cartoon All-Stars are sent to the community center, where Kermit the Frog and Jasper J. Rock explain about all three songs. Brock agrees to participate with Roxanne and The Pussycats, as Mimi, Bonnie, and Marcus join in. Songs like Say You'll Be There, Taking It All and You Run Around are performed. Cranky Bugs and Horrid Lorry are told by Mr. Conductor 2.
