Plot

Captain Star, normally in charge of the harbours on Big City Port, is on holiday and has left Thomas the Tank Engine (Alec Baldwin) in charge. Meanwhile, Ten Cents (Eddie Glen) and Big Mac encounter an evil diesel tug, Smelter (Neil Crone), yelling to get out of his way and stating that he has unfinished business on Big City Port and he wants to finish it quickly. Ten Cents and Big Mac are shocked.

Thomas has problems of his own. The mysterious gold dust that allows him to magically transport from place to place is running out, and without it there will be no way for anyone to travel from Sodor to Big City Port or back again. There is a lost tug that is able to travel between Big City Port and River Mountain (located near Sodor) via the Magic Waterway, but nobody knows where she is.

A old tram engine named Herbert (Peter Fonda) lives on River Mountain, near Sodor. Unknown to everyone, he is the guardian of the lost tug, whose name is Galitia. The tug crashed after an earlier encounter with Smelter, and ever since then Herbert has been trying to repair Galitia. But though he seems to have gotten the little tug restored mechanically, so far he has been unable to make her steam.

Sunshine and Ten Cents find out that there is a secret railway and there are magic buffers that lead to it. However, Smelter overhears them. Grampus follows Smelter and hears him telling Cris and Brad (whom collectively he calls "Crad" because he arrogantly claims that he hasn't time to address them individually), his diesel tug "hench-tugs", that he will find the water end and destroy all the steam tugs by destroying Galitia, the Golden Tug. Smelter thinks that this horrid act seems possible largely because Thomas' "sparkle" (a magic whistle with gold dust inside which he uses to travel from place to place) is running out, and he is therefore becoming too weak to stop Smelter. Grampus, wanting to delay the crime till he can warn his buddies, suddenly whistles, distracting Smelter, Cris and Brad. Smelter says "It's the old teapot, smash him!" But he accidentally fractures the roofing of the shed they are sheltering under, and it collapses on top of them, trapping them, while Grampus runs off, causing "Smelter to be in a dump".

Herbert's friend, Rosie (Mara Wilson) comes to visit him. During her stay, she meets Skarloey, Thomas' good-natured Narrow Gauge friend, who takes her to Big City Port and introduces her to the talking tugs who live there, including Ten Cents. Later, Ten Cents is assigned to transport Rosie back to Herbert on River Mountain, having accidentally discovered the entrance of the long-abandoned Magic Waterway by an old grotto. He finds a barge of special Big City Port coal he lost and takes it with him. He arrives on the other end of the Magic Waterway, which is at the edge of a high cliff near the top of River Mountain, and Rosie goes to her friend's shed, leaving Ten Cents stranded on the mountain. Suddenly, the earth under the track gives way, and Ten Cents tips forward --- uncoupling himself from the coal-barge in the process --- and falls off the cliff and rolls all the way down the mountain to the bottom where he re-enters the Magic Waterway through another portal there.

Rosie reunites with Herbert at his workshop, where he shows her Galitia, the lost tug, and explains his problem getting the tug to steam. Rosie suggests using Big City Port coal from the truck Ten Cents brought. This proves to be exactly what was needed, and the tug comes to life. For the first time in years, Burnett smiles. Rosie and Herbert take Galitia along the Magic Waterway, which regenerates beneath her wheels, creating brilliant showers of twinkling multicolored shavings in the process. As the Magic Waterway is reborn, Galitia's face appears, and she speaks for the first time, happily commenting that Herbert had never forgotten about Magic. The travelers reunite with Ten Cents and find their way back to Big City Port, where Smelter finds them and gives chase. He is foiled by a damaged viaduct which collapses beneath him, sending him plummeting into the ravine below, where he lands in a barge filled with sludge and is carried away.

Ten Cents, Galitia, Herbert and Rosie meet Thomas and Skarloey. They use the water from a wishing well and shavings from the water of the Magic Waterway to make more gold dust, and Big City Port and the Island of Sodor are saved. Skarloey, encouraged by his success in being able to help out, offers to take a job on Big City Port, and Thomas presents him with his funnel and a spare uniform so that Skarloey can now assume Thomas' role on Big City Port, while Thomas says that he will now travel back to serve at Sodor. In the end Ten Cents is happily going home to the harbour to tell the tugs about his encounter with the lost tug Galitia.
